I have the suspicion that there will be more "done evil in the name of the greater good/winning the war"-things revealed in the next episodes for Cas. I'm sure, he was also involved in Sam running around soulless for so long. Power of the soul and all that. Whatever he did - when the boys find out, it will be a devastating betrayal.
